You can use either insert-specific primers or vector-specific primers to screen for recombinant plasmids. If your subcloning scheme will not maintain the orientation of the insert, you can use colony PCR to screen for orientation. Simply combine a vector-specific primer with an insert-specific primer.
There are various picking methods for colony PCR (3–5). Colony size and the amount of colony suspen-sion added to reactions can have a significant impact on results (data not shown). The procedure described here allowed us to reliably detect a majority of plas-mid targets using our PCR parameters.
